If memory serves, mission ships don't show up because they're not actually your ships, they're the private sector. I'll verify that my memory is right.

The major civs, like the Arceans and Drengin are temporarily disabled while we focus on the humans and the AI generation features. Once that's all nailed down, the others will get unlocked.
