It's a tricky balance, because it wouldn't be hard at all to (accidentally or not) make an essentially unbeatable AI, given that the computer would always know exactly when to fire, how to move to avoid your shots, etc.

I've always been thinking that the way it should work is that you can store fleets at each starbase. While you're flying around, you can stop at a starbase and swap out ships there with ships travelling with you, etc. Then, occasionally, a starbase might get attacked and you have to defend it, but unless you can travel there in time you can only defend it with the ships you left there.

I've always been of the opinion (on save scumming) that it's none of anyone else's business how I play a game. I really hate when developers put in limitations on savegames because saving too often makes the game "too easy" in their opinion.
