Research is pretty balanced because selling it, especially with diplomacy bonuses and selling the same tech multiple times, can net a profit over the cost of production. Also, as pointed out above, buying tech is expensive, for you or for the AI. I've been trying to build a research-heavy empire and go for a technology victory, and I noticed something odd: the last few techs on that path have no in-game bonuses, despite having descriptions that sound very useful. It seems to me that "galactic understanding" might provide something like an espionage bonus, "near omniscience" could improve sensor range, and "beyond mortality" might increase population growth. None of those bonuses are overpower

As I understand it, you can't make a ship your flagship; flagship is the name of a hidden type of ship, and you start each game with one ship of that type. It's no different than any player-created ship with the same components would be.
