The ranges should be scalable to the size of the map; the smaller the map, the shorter the range and vice versa.

-Allow longer names for ships and starbases, like 50 characters; I like 'em as big as they are complex. I once colonized a class 19 planet, excellent in it's own right, especially in a game with habitable planets set to 'uncommon'. However, upon that world I found the most ridiculous bonus ever: it said that the square contained the remnants of a Precursor mine, and gave any manufacturing sector there a 700% bonus! Can you say, "This planet is where I'm building my Manufacturing Capital"?
The AI for auto-resolving is especially terrible; I've taken on hordes of enemies with just a handful of troops on my own, while the computer will grind through half my army if I feel like skipping a battle.
I almost never choose evil. Usually, good gets the worst bonus/penalty, but I once, I landed on a planet, got one of these choices and chose neutral. On the next planet I colonized, I got the same (kind of) dialogue, so I think "alright, just make the same decision." Then I read it and thought, "Well, I can have -38% planet quality with neutral, or -7% with good. Gee, I guess I should start donating to charity."
-Make the Military-Social-Research sliders in the economy change with each other. eg. each slider goes from 0% to 100%. Setting research to 100% sets all the others to 0%, setting it to 50% adds 25% to the others, etc. I like to set the percentages to multiples of 5, so when I can only get 24% or 26%, it's quite annoying. -Make it so that forum users understand that 'effect' and 'affect' are different words. I was playing the campaign and just finished level 3, I think it was, where I need to capture Karion or whatever it is called. Anyway, I beat it, watched the little cinematic, looked at my scores and hit next. It then took me to the pre-level screen of the level I just finished. This happened approximately three times- before hitting next took me to the last level in the campaign!
