Can Fences operate within a folder that is not the desktop? If so, how is that accomplished?

Sorry to hear you are having issues.

as far as I know NO , Fences can't do that .

Not really sure what you're trying to do. But, have you tried Portal Fences? Portal Fence is linked to Folders not on your desktop.
