Action Set-Pieces

StarControl 2 has quite a lot (!) of combat encounters, but only really one that I'd describe as a "set piece" - the grand finale. It's intense, has a slight puzzle element, it's gratifying in its resolution.

I think it would be a good addition to the game to have such set piece encounters a bit more frequently (albeit always to a specific end, not as a recurring event).

This is actually a great idea.
Maybe not an ongoing thing but several of these "boss battles" on different (side) quests other than the main quest.
These bosses can also reward you with unique tech/weapons/ships so it will worth looking for them and doing these missions.

It would be fun with some epic (optional) encounters. An example would be a scenario where you keep hearing about some badass pirate while out exploring a sector and if you investigate you can find his base or provoke a confrontation. Winning the battle could have lasting effects on the area like making travel safer, aliens would be more friendly (discounts etc) and you would get it added to your reputation so others might mention it in dialogue or you could use it to pressure others (hey, I'm the guy who took out that scary pirate, maybe you should do as I say).

This reputation system idea is very good. this can actually improve the game experience!

Super hard sidequest boss battles would be great. I remember in the PS era final fantasies researching and trying again and again with optional bosses, some I gave up on, some I was super proud of beating.

I would LOVE the option (like with the pirate) of being able to weasel out of elements of it, work the dialog, maybe even recruit them (not for and OP bonus, but for some small bonus in some way more than a normal ship). I liked that kind of option. It could be a way that, even if you couldn't beat them and get the biggest reward/rep/etc, you could maybe get something out of it if you've been playing in a different way or thought to approach from a different angle.

It would be cool if there was something like the  'Orion' planet from the Master of Orion games, where you could find a unique ship to add to your fleet or some ancient technology, guarded by a massive precursor space guardian that you must defeat before you can even orbit.

Not to mention that after defeating the orbital planet guardian you still have to go down to the planet with a lander and survive/defeat/solve that part as well.
