Sort of. Ships of the same type will tend to gang up on the same target. They select their targets based on what type of damage they do vs the armor type of the targets. For example, you'll notice if you build light frigates, they always go for the flaks when you're assaulting the neutral planets but all of them tend to focus on just one ship.
