Problem with Idea 2 and Idea 3, if the Scryve ship gets away then it can inform others of its kind the location of Earth and then there would be an entire fleet heading towards Earth. An alternative idea would be to have a stronger Scryve ship and if it looks like the player would lose, say 10 or less crew remain, a mysterious spaceship would arrive and destroy the Scryve ship. Though this too would require new dialog, for which it might be too late.

Considering what I know of Origins' story I think the Daktaklakpak would be a good choice as caretakers of Precursor sites. At the start they would be non-sapient and as the story progresses some of them would start to malfunction and behave oddly. With them becoming sapient either being saved for near end-game situation or for post release content.
