question about navies

I remember that in Beta 3, when navies were added, there were two types of ships: transports and frigates.

Now, it seems to me, that harbors only allow transports to be built.

Were the frigates removed later in Beta? Or am I missing something else here?

You're not missing anything. Right now it's just transports for ferrying people around. One of the expansions is supposed to greatly expand on the sea stuff.
