Pirate's Dead? & Single Player Story Arch?

Hi All:
Love the game for the most part. Two things puzzle me though, Perhaps cause Im a newb.
Here goes:
1. On the small maps to start out, I choose to have pirates and dealt with them, eventually destroying and colonizing their base.
Now on other small maps, I see that the PIRATES are dead? If you eliminate once on a previous AI map does it really kill them off for good on other maps?
I'd like to get them back, only way I see to do that is to delete my game and create a new one?
2. Second question:
On single player games is their really a story arch? All I seem to be able to do is obviously pick different races, map levels, but dont remember reading about seeing a FINAL ending or a REAL GOAL? Do you Pic one RACE then beat all the Single Player maps and then its over?
